VHRC - 2nd boss right side misses sometimes 15k points

We were doing HRC hardmode runs and quite a few times we were missing around 15k points.. Everyone believed it was because sometimes the finall boss didn't count towards the points.
I watched some video footage back from my recordings and I noticed that it was the 2nd boss on the right side that was not giving you the points.
