Should the Dwemer be in ESO

Correct me if I'm wrong, but weren't the Dwemer supposed to still be around in the 2nd Era, and if so, why aren't they in the game?

Not "the Dwemer". "A Dwemer". There is exactly one left, and that's it. All the rest went away a little before all the Chimer turned into Dunmer... more then two and a half millenia before the events of ESO.

...doesn't mean we won't get to see them in their glory of course. After all, we did get a peek or two at the equally long gone chimer in some "flashback" quests - no reason we won't get some of that for the dwemer as well someday...
But that's it.

Also, if the dwemer were still around (as in: if ESO was set prior to their disappearance) the dunmer wouldn't be. Because they'd still be the chimer.
