This doesn't make sense with the khenarthi's roost house though. It's not near anything important, and it has very little space and no exterior. It's also a midrange price for the small houses, with some of the cheaper or equally priced houses having both more room and an exterior.

There's definitely an inconsistency with the pricing. As for example Autumn's Gate a Nord styled house is priced at 60k but has a nice and big front yard. Humblemud is also another house in the small category priced at 40k with a yard.
Moonmirth "K-roost" and HD-Bungalow, along with Captain Margeux in daggerfall definitely got the short end of the stick in this category.
