You ran a whole dungeon with that group. So you had no time in the whole run to tell them you are on the quest (which you should do at the beginning of the dungeon anyway)? Don't make me laugh.
Also not every instance has a shortcut to leave it and I surely won't run back to the entrance.

Dude, you told that you ran with guildies. You want to tell me there is no way you and your guild can communicate? That would be something you should think about... And even if not everyone notices that, 1/3 WILL notice for sure. And 1/3 is enough to not get portet out.
The auto boot in it's current state is to important to touch it in any way. It's the easiest and cheapest way to get out of a dungeon group back to where you entered from (not any wayshrine), don't cost gold and additionally allows the replacements in PUGs to join the dungeon. Else the dungeon would have permanently (or as you suggested for 5 damn minutes!) 4 players in it if the leaved/kicked player doesn't port out manually.
So no, don't touch the auto boot, learn to communicate
