Why are the numbers in the tooltips of set bonuses so confusing?

I have a question,

why are the numbers, which the tooltip is saying not the actual numbers, that for example spell damage is actually increased in the character screen?

I might be wrong here, but it seems to me, that some tooltip says (for example), 5 piece bonus - adds 300 spell damage, but in the character screen, the spell damage is increased by some other number. Why that? Why does the numbers in the tooltips differ from the actual numbers in the character screen?

    Sometimes equipping an item is affected by other passives you have. Like if you put on a fifth piece of hundings rage and it's also your fifth medium piece, you get 300 weapon damage if your hundings is CP 160 gold quality and another 12% weapon damage boost from your medium armor passives.

    I might come with more specific examples later, to ask more precise. but it was definitelly not caused by the Undaunted passive, nor armor passives, as my char is only non-vet and I do not have those passives unlocked yet

    Because there are many different sources for each stat and each can contribute in a different way to you final value. For example, Spell Damage is a relatively simple calculation:
    SpellDamage = (Item + Mundus)*(%Skill + %Buff)
    

    So in your example, the set value gets added to the "Item" which is then modified by any skill or buff modifier, like Major Sorcery or the Fighters Guild passive.

    And, that is one of the simpler stats. Health looks like:
    Health = ((Base + Attribute + Item)*%CP + Food + Skill2 + Mundus)*(%Skill + %Buff)
    

    So the health bonus you see in your set/enchant can go through a lot of different modifiers before it shows up in your final value. If you have a specific stat/combination you are trying to figure out let us know, or just play around with your build in our Build Editor which lets you see the exact calculation for each stat and play around with it as needed.
