Improper Questing Path - Results in lost "Soul Magic" levels.

General bug here I'd like to report. When I created my character and completed Soul Shriven, I skipped the dialogue with the Prophet at the beginning of the game because he didn't load for me. I didn't know this, so I went on and completed all of the quests in the area, and moved on. For quite a while, I had the "Soul Shriven in Coldharbour" quest direct me to the Jackdaw, for no real reason. I looked for the prophet, but never could find him. After I reached level 16, I made a new character, and found him hiding in the spot he should be. I quickly switched to my main, found him, and completed the quest, granting me Soul Magic.
The problem was, it didn't retroactively calculate my Main Quest progress, thus leaving me at Soul Magic level 1. A slight oversight for the developers, I'm sure. I had already spent my Premium Currency on leveling the speed of my mount for this character, and I definitely don't wish to restart from the beginning now that I'm almost level 20. Any help?

    The prophet appears to you every 5 levels, in certain areas. If you skip one level, its no big deal.

    For example, i leveled one character to max level without ever doing the main questline. After he was maxed out, i went to the southern daggerfall gate, saw prophet, got quest completed, went to the same gate again, saw prophet, got 2nd quest, rinse, repeat, whole main questline done in one go.

    Your soul magic level increases after every completed main questline quest. There is no way to not get it unless you get stuck and cannot continue the questline. Once you get to level 20, prophet will appear to you again, you can do that step, and your soul magic will increase.

    Yes, but you see, here's the main issue.
    I already did large portions of the main quest to this point. It didn't retroactively level my Soul Magic tree. So now my Soul Magic is underleveled, and completing more of the main questline won't increase it to the maximum at the end of the game.
    So even if I reach the end of the game, I'll be short 3 Soul Levels.

    the main quest and the soul magic quests are seperate.

    you have the main quest for your faction which gives you skill points and will eventually take you to coldharbour

    you have a seperate questline involving the prophet, which all include you traveling to the harborage, it is the harborage quests that will level your soul magic,

    trying to avoid spoilers

    you must complete the quests in coldharbour in order to complete the harborage quests which will max out your soul magic skill line.
