Yeah. Each Alliance does have a Spawn Point close to a flag so technically it's fair. However, I feel this encourages people farming in the same District where it's easy for them to defend. I think the system could simply be improved by changing what registers the Flag as 'Under Attack'.
Currently for the Respawn to actually Stop the Flag has to have been fully burned away for that Alliance, meaning it's easy to continue to contest. If they changed it so instead the Flag was 'under attack' after the Guards are dead and the flag has started burning away rather than finished burning away it would be fairer as it means it couldn't be endlessly contested.
