'One Tamriel' will be knocking down the walls keeping the alliances separate in the PvE areas. That makes it all the MORE mission-critical that steps are taken to enforce and even strengthen the separation of the alliances in cyrodiil and the imperial city.
I propose that each account chooses an alliance for PvP, and every character on that account thus always enters the PvP areas flying that alliance banner.
Those who have the 'any race any alliance' option be free to make any race for any *PvE* alliance, so if someone who fights in cyrodiil for the Aldmeri can go ahead and play a new alt khajiit in the snows of eastmarch... But upon entering the PvP areas that cat will fight under the AD flag.
Because the problem described by the OP isn't a technical issue that can be fixed by fiddling with the gap closer code, it's a problem in allowing an an abuseable aspect of PvE to bleed over into the PvP segment.
A line needs to be drawn. If it isn't drawn, the developers are going to be spending resources chasing down minor bugs being abused by players who exploit the free travel between alliances.
