From what I can tell, most ultimates are not effected by empower, the same goes for any damage over time abilities

Empower certainly used to increase the damage of ultimates - that's why some combos have been popular like wrecking blow + leap, magelight or entropy + meteor etc. Did something happen with the latest patch to change this?
As for damage over time, I believe empower only affects the first tick, so it's not as useful.

I just did some testing on ps4 and the Empower does work on Meteor's Initial Damage.

Sorry i was wrong. Empower from Inner Light is indeed not working and i think i've figured out why. I did some testing with Ambush that does also give you Empower and you can see the problem.
When i used Ambush then Meteor, i would crit for about 17-18k. However when i used Mage Light it would only crit for about 16k which is roughly 20% less.
I believe the problem is that even though you are proc'ing might of the guild, since Meteor is also proc'ing the same might of the guild, it refreshes the Empower buff that should be granted to meteor before it hit's. Which mean's you cannot use any Mage Guild ability to Empower another. I also tested this with Equilibrium and this held true.
So the only way to Empower Meteor is to use something that is not Might of the Guild. Which is unfortunate since mage guild abilities should have class skill synergy but they do not.
