It wass 3.5GB before that, and the one in the picture started at 43k and I'm pretty sure there's at least one more after this one. How exactly does this patch weigh half of the rest of the game?

It is applying around 3Gb that you just downloaded to the 42Gb of files that make up the game.
The patch size is around 3GbGM - Ghost Sea Trading Co - NA PC
