You have to finish CH for the final main quest.
Second-to-last quest should have been the retrieval of the Amulet of Kings. You have that done?

Now you need to become Meridia's champion before the last quest.

Don't mean to spoil anything but
the last main quest is a fight with you know who ...

Yes,I've done the Amulet of Kings, and have been waiting for the Prophet to come.
    Ok here's your to-do list:
    1. Stop the planemeld
    2. Find lights of meridia
    3. Find as much people from the guilds as you can to repopulate the city
    4. Make powerful allies to aid you with what's to come
    5. SOMEONE need to be appointed leader of the Fighters Guild in Coldharbour
    6. Then there's a quest with Meridia

Then when you return to the city, Prophet will show up for your final quest.

My great thanks! I have copied these down and will make sure I do them in order.I tend to wander from quest to quest at times to get them out of my journal.

I don't think it's the exact order. The main quest when you arrive into the city for the first time branches to like 2 or 3 locations. Your main goal there is to rescue the people from Mages and Fighters guild that went to CH with you but somehow ended up all over the place :)

In the meantime you will be finding Lights of Meridia. All should be within those quest.

As soon as you are ready to move on you will be able to. I think someone will contact you.

You can't do anything wrong if you try and do everything you are set out to do. The "main quest" of CH leads you just in the directions of other side quests you SHOULD do in order to save as many people as you can.

What level are you? The Main Quest line is supposed to give you a new quest every 5 lvls up until the last quest 'God of Schemes' which I think requires you to complete certain places in Coldharbour. I think you need to be at least lvl 45 to get it. Try porting to the Harborage and then running back into Vulkhel Guard, I find that normally triggers it

If you want to get all 5 lights of Meridia (achievement) you have to complete:
    The Library of Dusk
    The Tower of Lies
    Haj Uxith
    Lightless Oubliette
    The Moonless Walk

As for the Main Quest, I think you only need to complete
    The Lightless Oubliette
    The Black Forge

Other than that I'm not really sure, it's been a long time since i completed the Main Quest
