if i am specced magicka, would my 2 hander's light attack hit for less damage than my destruction staff's light attack? (even though by all accounts 2 hander is a stronger weapon)

Depends on what you have more of, weapon damage or spell damage.

As you said you're magicka based yes you're two handers damage will be lower i would use dw if you're looking for melee as you get more spell power
