Post patch, looking on bookshelves it shows lore book discovered on nearly every bookshelf... Currently in alikr desert. Doesn't show mate guild skill go up.

If you finish mage guild every unread book will show that message. But just the blue glowing books count for mage guild "rep""We Know" -

BigMac_Smiley✭✭✭I have encountered the same problem. It will say lore book discovered with almost any book yet it does not grant you point in the mage skill. I am however getting points when I find a real lore book.
