The Hatching Pools is the most disturbing. If you think racism is thick in the EP, the AD has Joseph Mengele, or Ruuvitar as he's called. No comparison.
It's one thing to have prejudice against another race. It's quite another to not only try to annihilate them but also to attempt to prevent any future generations of that race from ever being born.
Disturbing indeed. This theme is picked up in the Dominion story line by the Veiled Heritance , the most racist extended story line in the game. Unfortunately the Queen is a self absorbed idiot and nearly loses her throne to her manifest incompetence, saved only by the game's most interesting NPC, Razum-dar, and your character of course
Even a tavern tune playfully describes what an utter ditz she is.
It took quite a bit of sheer will for myself and most of my friends to make it through the AD story. Auridon, however, is simply gorgeous and an outstanding achievement.
Finally, that Ashlander woman who is looking for the ghost of her noble lover. That was dark and basically had no right answer.

If anything, I think she was a fresh breath of air in a stuck-up Altmer culture of racism and false superiority, and she was not nearly as full of herself as most of her fellow Altmer, including the usurpers among the "old guard". But, to each their own, and your interpretation is no more wrong than anyone else's. Thankfully, the game does not have any purely deserving and obviously competent rulers. All of them are flawed and have both good and bad sides. There aren't even many one-dimensional bad guys. Quite a few of them have redeeming qualities or at least understandable motives for their actions.
On topic, the most disturbing quest for me was one in the Rift, where I helped a female Dunmer agent infiltrate and take down a Hagraven coven, and it ended up very badly indeed for her. I even avoided doing that quest for my second playthrough of the Rift. In that instance, she is still standing by the road asking for help, unharmed.
The eyeball sucking hags from that quest in the Riften mines has definitely been my most disturbing so far.
I don't know which writer created that quest but my hat is off to him or her. Very nice job with that one.
