So, for instance, if I have overload slotted but no other storm calling skills slotted, will storm calling continue to gain experience?

You'll also get passive bonuses this way. For instance, with Atronach slotted, you can get the increased Health Regen passive.

Just because you don't like the way something is doesn't necessarily make it wrong...
