Well Shadowscales are, to my understanding, a special branch or allied group of the Brotherhood that operates in Black Marsh. All Shadowscales are taken from birth and trained by the Brotherhood before being sent to serve in Black Marsh, after all. It could also be that the writer of the letter is an Argonian member of the Brotherhood who approves of killing Dunmer.
Though I'm pretty sure it's Brotherhood. The whole "We Know", killing to gain entry, and "Hail Sithis!" are all Brotherhood trademarks.
Just to be clear, the Shadowscales are a branch of the Morag Tong, not Brotherhood, as the supporters of Sithis are not as biased as the other Dark Elves. Also, the Brotherhood and Tong are enemies, not allies. The Tong are waning during this time period, but pretty sure the Brotherhood is not yet formed.. yet.
I swear I heard an NPC mentioned the Dark Brotherhood in passing a few weeks ago. It took a few minutes to register, and I can't remember where it happened. I think they are planting seeds.
It would be really cool if they implemented it in an update and didn't put it in the release notes. Then it would truly function as a semi-mythical faction that many considered merely a rumor....

Um... I've never heard of the Shadowscales being associated with the Tong not the Brotherhood. The opposite, in fact.

Plus, the Brotherhood serve Sithis, the Tong, Mephala. I've never heard a Shadowscale speak of them serving Mephala, only Sithis.
Where did you hear the Shadowscales are part of the Tong?

In the new game I desperately fought and beat a rat outside of Seyda Neen then climbed up on a rock to sleep. I woke to find myself attacked by a Brotherhood Assassin, who I killed. It was like Christmas had come

The Brotherhood may already be around in ESO. When you last speak to Naryu Virian, she tells you she has to help the Tong "deal with an upstart guild of rival assassins", which is most likely the Brotherhood. We know they were formed during the Second Era, which does fit the timetable. Likely we'll get to play through their first rise to power.

You randomly murder an innocent. A few in-game days later, you're running around in PvE when your character stops, sways, falls down.
