I just got the coffer splinter, but it did not register for the achievement...

When you say "for the wrong faction" do you mean you got a splinter and it then applied achievement progress for the wrong relic? If so, which relic splinter did you loot and which did it count for?

I thought I would get the splinter from my chosen faction first, instead it gave me another one. That's all.

The coffer splinters seem to be random, but now that the drops are guaranteed, it won't take long to get all three.

You need all the relics to access all the districts, so hopefully the daily faction rewards are not tied to any particular district's relic. There is no relationship between factions and splinters.

Are the splinters a "once a day" thing, like so many other ZoS time gated things?
Or if I have a few coffers, can I open them and get multiple splinters?

The latter. I had two gold boxes (one from the vampire guy and one from my faction leader), opened them both, and got a splinter from each.
