When you reconstruct an item and specify the trait does it consume a trait item (like Aurbic Amber) or do you get the trait "for free"?

It does not consume the trait material. The only things reconning costs are upgrade materials (if upgraded past base value (ex. Upgrading an overland set to blue)) and transmute crystals.

The Transmute Crystal handles the selected trait, just as when you change the trait on an existing piece of gear. But unlike changing the trait on an existing piece of gear, you won't (potentially) get a trait mat back if you decon the item.

As an aside, I assume that only the specific traits we've researched on the particular type of item will be available to choose from when reconstructing it-- that is, other than whatever the item's default trait is? I've never tried it on a character who didn't have everything researched.

Yes, you have to have it researched.
