I often have the same problem (especially with the Zentihar event right now that gives you tons of treasure maps), but I've found out that if you don't take the items separately one by one but loot the container completely in one go (using "R" I think) the treasure map will go into you inventory without problems.
In gamepad mode you cannot loot it if it’s in your bank. In keyboard mode you cannot loot it if it’s in your inventory.
If you’re in keyboard mode and it’s still blocking you, that sounds like a bug.

I actually had autoloot enabled.

I also have autoloot enabled for treasure chests (except for the thieves troves and I don't use it for event coffers) and it obviously doesn't circumvent the problem, it also shows me this message when finding a treasure map I already have banked.
But looting the container with "R" (on PC) always puts the treasure map in the inventory (as long as I don't have one of the same type in there of course).
I think it's a bug but as for me this is a perfect workaround, I don't mind.
