Can you miss out on a skillpoint permanently?

I have been living happily in the assumption that my main character has all skillpoints in the game. They used to not be that important - will be with subclassing - but I'm a completionist. I installed a skillpoint finder add on to track skillpoints on my alt chars, and to my surprised my main is missing one (tutorial skillpoint?) and I cannot find out how to get it. Am I locked out of getting this one permanently?

Only thing I remember is the quest with valaste (mages guild) where you could chose between saving her or gaining 2 skill points.

Maybe it's the mages guild questline? If you save Valaste from being taken by Sheo at the end you get 1 skill point less than if you'd chosen differently.

Have you done the "Soul Shriven in Coldharbour", the tutorial quest, in the Wailing Prison?

    From the quest walkthrough:
"(...) Speak to the prophet, to learn that you'll need a skyshard (Aetherial magicka carrying the essence of Nirn) to maintain a physical body back on Nirn. He summons one, which you should interact with. Once the power has been absorbed, you will receive a short message outlining skyshards in the tutorial. Once you have collected it, blinding light fills the room and the Prophet begins his ritual. (...)"

There is a forum thread here about the tutorial skill point but it's quite old, not sure if something changed since then and if you can get it. I also missed the skill point in order to save Valaste as well, but I don't mind it. I'm not worried about subclassing points tbh, since you get all the skill points refunded when you exchange a line, and assuming that you will not use all the skills in the swapped subclass tree then it should be OK with just couple extra spare points, even with the double cost.

    Unobtainable Skill Points
2 Skill Points – become permanently unobtainable if you decide not to accept the Folium Discognitum in the Mages Guild questline.
1 Skill Point – unobtainable for any character created before the Morrowind chapter was applied to your account (due to not being able to complete The Gates of Adamant or any of its chapter-specific predecessors).

Gates of Adamant replaced the Chapter-specific tutorial quests Broken Bonds (Morrowind), The Mind Trap (Summerset), Bright Moons, Warm Sands (Elsweyr), and Bound in Blood (Greymoor). The original starter-tutorial quest, Soul Shriven in Coldharbour remains, in slightly altered form, still accessible through meeting the Benefactor in a starter city (Daggerfall, Vulkhel Guard or Davon's Watch).

I think this got to be it since you done the Wailing Prison quest.

That's got to be it then, thanks.

Little bit bummed about it just for the principle, but it doesn't matter that much.

I created a new character when Elsweyr came out, took it through the tutorial, got the skill point, then after finishing the tutorial decided I didn’t like how it looked so I deleted it and re-created it and skipped the tutorial, losing that skill point forever for that character (and the neat wooden tutorial sword shaped like a katana). I’m still bummed out about it when I think about it.

Back then the game launched this was an issue but you can get over 500 skill points now.
Grinding just make you go in circles.
Asking ZoS for nerfs is as stupid as asking for close air support from the death star.
