holes disappear intentionally - to prevent bots fishing for roe.
making them holes permanent is a bad move (in my opinion) as this simplifies botting.

Then the solution would be to make it so all home fishing holes can't produce fish that give perfect roe. Either that or make them reappear after like 10 seconds so as to simulate the fish coming around again.
The reason we’d place them is to allow the animations, especially if they ever let houseguests interact with items.
