"Each" sword increases your damage done by 2.5%. Yesterday I was running one sword and one mace (was in the process of finishing gold my second sword). When I removed the mace and replaced it with the sword I didn't see a difference in my stats for weapon damage. Where is this other "2.5%"? I can switch back and for between two swords or one sword and mace and see the the same weapon damage...

The 2.5% isn't increased weapon damage, it is damage dealt. To test, hit a dummy with one sword and one dagger (axe will do too, just don't use maces as they'll muddy the reading with the pen bonus) and record crit and non crit hit values.

Replace off hand with second sword, hit and record.
