When a skill says that it "increases weapon damage", does that mean it only increases the damage of light and heavy attacks, or of any stamina skills?

Both: as skills' damage are derived from your WD (and stamina, just for completeness). Some 5 piece bonuses only increase L/H attacks but they specify that.

Weapon dmg, weapon crit and max stamina increase the dmg of stamina based skills.
Spell dmg, spell crit and max magicka increase the dmg of magicka based skills.
The dmg value of a weapon (like a staff, sword or bow) provides both weapon and spell dmg.
