Sorry if I can´t say for sure, I just have alts in different alliances instead, so I see no reason to change alliance on a character.

Wow ok. I thought this would mean that the alliance rank was reset!

everything reamin as it was only aliance is changed.

The rank in the current campaign gets reset from max. 3 to 0. It does not affect skillpoints.

It's unclear if you want to change the alliance in a faction locked campaign or if you want to use a alliance change token to change the alliance of a char. The later may also reset some quests and have some side effects, but not regarding skillpoints or character level.

In terms of defection, just because you change sides, doesn't mean you forget all your training and experience. Similar here, I guess.
