Select "no outfit" from the dropdown menu and dyeing your base armor is free.

I think... but haven't actually tested it yet, that if you dye a piece of gear in the outfit station, without swapping something in, it will apply those dyes over anything you put in that slot. But, again, I haven't tested this, so take that suggestion with a lot of salt.
